As you probably know search engines can't read the content from Flash elements. They see your Flash elements as images. If the content from a used Flash element is important to your website you should help search engines understand what is inside it. For this you should use alternate texts to write a good description of the flash element, just like you do with images.
Anyhow, it's not recommended to use Flash for the important parts of your website, like navigation menu, because if search engines can't read them your pages risk not to be indexed by them.
If your entire website is made in Flash, than, we strongly recommend you to do an alternate version of it using html. First condition to have traffic from search engines is to have a readable content, not only for viewers but for search engines too. If your website is made in Flash entirely, search engines will be unable to read the content from it.
As a conclusion, Flash should be used only for non-critical parts of your website. Content and navigation menus should always be as html.
